I’m interested in getting some sort of bag or luggae for my bike (Virago 250.) It seems like saddlebags would allow me to carry the most stuff. Do you just throw them over the seat and sit on them or do you run them under the seat? Do I need some sort of rack to keep them away from the rear wheel?

it depends on the bag and the manufacture just look around some and see what u like newenough.com has a lot of bags at good prices.
